If you change keyboard shortcuts, hit apply and your mouse is in the last viewport it left, the settings wont take affect.

Bring the mouse through the 3D view(for example, it does this regardless of the last viewport one was in).Open preferences and change any random key. Drag the Window over the 3D view so the apply/ok button is just over the 3D view. Click apply/ok, the window disappears.

With the mouse in the same viewport it was in BEFORE changing settings, you are unable to use the newly assigned key.

Only once you click one of the other viewports or another part of TB that is allows you to use it. You can still use previous shortcuts, just not the newly assigned one.

made a video but i cant seem to get my program to display keypresses to show up on the recording, so its hard to see whats going on.
