I understand arcane linux is an opinionated distro, however the arkdep tool seems to be designed with a lot of flexibility and custom install as a strong consideration.

I'm currently removing flatpak by deleting the created subvolume after init, not including it in fstab, and in an extension, removing the /var/lib/flatpak directory.

Would there be a possibility to set a flag for both the build script, as well as deploy, that can not do the flatpak mounts/directories?

The flatpak directory in the build script is made after the extensions are run, so there's not really a clean place to hook in and adjust this from a script.
