The middle-click paste functionality doesn't seem to work with cage.

It should work: cage supports the primary-selection protocol.

Which version of cage and which client?

Cage version 0.2.0
~ λ sway -v
sway version 1.10.1

xdg-desktop portal is 1.16
I'm running a patched version of Guix, 5ccae0d1bf being the last commit common with upstream.
I've tried in caged firefox and libreoffice, neither seem to work.
