User report on support (ticket 575026), and reproducible for me in current release 2025.04.02:

Updating a stored lab adventure deletes any user-created waypoints for this lab.

Steps to reproduce:

open map
edit a stored lab adventure, add + save a user-created waypoint
close c:geo
restart c:geo
open map
open the same lab (info sheet) and press "update" button

User-created waypoint will vanish from the map, and waypoint tab of this lab no longer has the user-created waypoint.
