Thanks for this tool, it's been very useful for our work!

I'm in the process of comparing a few GTFs against each other, and I did a parameter sweep over the -d and -e settings to see how sensitive the comparison was to those values. I was surprised to find that the .tracking files don't change at all! However the .loci file does change, and I'm not sure how to interpret those changes. That file is the only one undocumented in the README, so I guess this issue is a request to add a section to the documentation about it.
